Module-I [NCBI- Gene Database]NCBI-Gene:NCBI: The National Center for Biotechnology Information (NCBI) is part of theUnited States National Library of Medicine (NLM), a branch of the National Institutes ofHealth. The NCBI houses a series of databases relevant to biotechnology and biomedicine andan important resource for bioinformatics tools and services. Major databases includeGenBank for DNA sequences and PubMed, a bibliographic database for the biomedicalliterature. Other databases include the NCBI Epigenomics database. All these databases areavailable online through the Entrez search engine.Home page for NCBI-Gene Database.
Exercise:1. Search for gene brca1 for homo sapiens 2.2. Retrieve chromosome location and strand information3. Report total no of transcripts and total no of exons
4. Retrieve largest transcript and report first exonScroll down and go the mRNA and Protein(s) section, in that you will find Accession Id for each transcript.open each transcript link and copy the length of each transcript, the transcript who has larger length is the larger transcript
Transcript Id Length of transcriptNM_007294.3 7224 bpNM_007297.3 7132 bpNM_007298.3 3699 bpNM_007299.3 3800 bpNM_007300.3 7287 bp 1st exon from largest transcriptOpen GenBank file for largest transcript and scroll down to featrure section; 1st exon will be the 1st exon5. Retrieve the FASTA sequence of 1st exon, largest transcript and gene 1 exon's sequence:Copy the coordinates of first exon and paste them in “Change region shown” tab and click on “Update View”. Sequence of Largest transcript Open the link for Largest transcript and click on “FASTA”
Sequence of geneGo to the brca1 gene report and in Genomic regions, transcripts, and products section click on“FASTA”.6. Reterieve 3' UTR and 5' UTR regions from largest transcript and retrieve the FASTA sequence for same.Open the genebank entry for the largest transcript and search for “CDS”Here the CDS regions strats from 233..5887But the length of transcript is 1..72875' UTR: 1..2323' UTR: 5888..7287
Sequence for UTR region:In GeneBank report click on “FASTA” so you will get the complete sequence of transcriptGo to the “Change region shown” tab and enter the coordinates of UTR region eg: 1..232and click on “Update View”.7. Retrieve upstream and downstream genes for brca1 and visualize the same8. Retrieve all variation SNP for brca1
9. Report Pathogenic variation for brca1In Variation section click on “ClinVar” link 9.
10. Retrieve pathway and Gene Ontology annotations Gene Ontology: Pathway:Scroll down and click on “Gene LinkOut” link and open link under Kyoto Encyclopedia of Genes and Genomee (KEGG)
11. Retrieve 5 homologous sequences: 5 nucleotide and 5 proteinIn General Gene Information section, click on the homologs for brca1 geneclick on “Download” link
